From the main rulebook, page 100, " Unless otherwise noted in the text of the rule itself, a special rule applying only to a character does not apply to the unit, and vice versa." Since the expendable rule does not pass on to the character then I would say you cannot shoot into a combat with a slave unit with character in it and, furthermore, if that unit were to be wiped out it would cause panic in all nearby Skaven units too. There is, however, very little evidence to support this and consensus has not been reached in the wider world, as far as I can see, so your best bet is to pick a ruling everyone can agree on or roll to see who is right every game. Not ideal, I know, but such is the nature of the game we play. From my understanding of it (since the issue came up in my shop a while back) if the character is present in the unit you cannot shoot for the reasons that you stated Ben. I'd use that as the general ruling until something that says otherwise comes around.

I'm not sure a 2+ ward save is the guaranteed invulnerability you seem to think it is. Roll a single one and she's dead. I'd rather have my archmage utilising the lore of life and healing herself whenever she takes damage instead of teetering on the brink of oblivion.

I think this is what the faq was relating to, though poorly worded my interpretation is that it is a one time 2+ ward save each time you drop to one wound, though I haven't been playing that long this is just my opinion on the matter
